Other causes could be a dirty filter not allowing proper air flow or a blocked duct or register. It could also be an issue with the thermostat in that it could be faulty or even improperly placed. You could also have a dirty blower wheel.
On a more serious note, the furnace could be overheating and a safety feature is shutting it down. It seems you have checked a few things that may cause this, but it could also maybe be a crack in the heat exchanger or some other issue you haven't yet found.
It would probably be a good idea to bring in a certified HVAC tech to do a diagnostic.
